Year 2116—The Japanese government begins to export the Sibyl System unmanned drone robots to troubled countries, and the system spreads throughout the world. A state in the midst of a civil war, SEAUn (the South East Asia Union), brings in the Sibyl System as an experiment. Under the new system, the coastal town of Shambala Float achieves temporary peace and safety. But then SEAUn sends terrorists to Japan. They slip through the Sibyl System and then attack from within. The shadow of a certain man falls on this incident. In charge of the police, Tsunemori travels to Shambala Float to investigate. The truth of justice on this new ground will become clear.

Yoshioka Futaba used to be in love with a boy named Tanaka Kou in middle school. However, after a misunderstanding, their relationship as friends ends when he transfers schools over summer vacation. In high school, her world is turned around once more when she meets Kou again, this time under the name of Mabuchi Kou.
Tatsumi is a fighter who sets off to the Capital in search of a way to make money to assist his poverty-stricken village. After falling victim to a robbery by a woman and losing all his money, Tatsumi is taken in by a noble aristocratic girl by the name of Aria. In the following night, Aria's place is attacked by a group of assassins known as Night Raid. While Tatsumi at first tries to defend Aria from the assassin Akame, another member of the group stops the fight. She reveals that Aria has kidnapped several villagers and tortures them for fun. Seeing potential in Tatsumi, Night Raid invites the boy to their group warning that regardless of how they want to assassin corrupted people, they are murderers. Tatsumi accepts in order to become stronger and protect his village. In their fight against the Empire, Night Raid starts antagonizing an organization known as The Jaegars led by Esdeath, the most powerful fighter in the Empire. As both Night Raid and Jaegars suffer losses, the Empire forms a new secret police force, the Wild Hunt, with the son of the Prime Minister, Shura, as its leader, to bolster its law reinforcements, though Wild Hunt heavily abuses its new authority by killing innocent civilians for fun.
Even though it has been a year since the Iwatobi High School Swim Club has been created, new members have yet to join the club. Now that Haruka Nanase and Makoto Tachibana are senior students, along with their younger friends Nagisa Hazuki and Rei Ryuugazaki, they have to find a way to attract new members. If not, the club will be forced to close the following year due to a lack of membership.
Meanwhile, with impending graduation, it is also time for the seniors to decide their plans for the future. Unlike their friend Rin Matsuoka, the new captain of Samezuka Academy Swim Club who is determined to fulfill his dream of being a professional swimmer, Haruka and Makoto are unsure about what career path they want to take.
